第一句是强调句，句子原形是 what you look at doesn't matter，强调主语 what you look at。
第二句也是强调句，句子原形是 what you see matters，同样强调主语。谓语部分与第一句一样（that matters），省略了。

看语境。
例如，
I've shown you my point. it’s not what you look at that matters. it’s what you see. ---这显然不是强调句，因为it指my point。尽管不强调，通过对照，语气已经很强了。
you must have a better understanding. it’s not what you look at that matters. it’s what you see. 这里，it不可能指上句的a better understanding，只能是强调句。
